My theory is that the reprogramming took place before the mission was sent into space. Daniel cannot respond because his transmission protocols have been altered. Is there any way to determine if extraneous signals are being sent from the communications array? Is there "noise" or a piggy-back carrier that could be Daniel communicating with his controller? Just food for thought.
